The Pirates dominated most of the contest, having six corners in the first 20 minutes, and had a one-on-one chance when Fabrizio Cavegn raced down the right side of the box, but Jake Turner made himself big to save.
However, Gillingham won a penalty just before the half-hour mark, with Tom Lockyer adjudged to have fouled Josh Andrews. Max Clark's spot-kick was saved by Luke Southwood, with the goalkeeper pushing his effort before collecting the loose ball.
Stephan Negru then lifted a shot over from close range before Clark made up for his missed chance to put the Gills ahead with a stunning strike just after the break. The Pirates pushed for a leveller, with Kamil Conteh thumping the bar with a header and Freddie Issaka seeing a shot cleared off the line, but the Gas could not find a way through Gillingham's defence and fell to defeat.
